When talking "crystals" the first thing that springs to mind is Tiberium.
Vast barren landscape, hostile flora and fauna subverted by this foreign substance, clumps/clusters of resource-rich crystalline formations.
However I'm not sure if a "world" like this would be interesting.
If it were a challenge mode (akin to voyages) we'd be talking differently though.
Unless you're going to look into a zerg-like terraforming civilization.
That would have drastic repercussions for multiplayer if one god were to be 'crystalline' based, turning the world into crystal that only that particular style of people could properly work with. And for everyone else it would just shatter into pieces at the slightest disturbance.
It'd also make for an interesting AI opponent tribe/deity that would convert terrain around itself into crystal, which is good for them, but at that point bad for the player since the player hasn't had the chance to analyze or subvert that power/technology and merge it with their own.
Which would in turn open the doors for a wide range of alternate AI playstyles.
Each of which could either be crushed (we don't accept anyone that is different!)
Or be left in peace, but strictly seperate from your own people (living in harmony as unique entities)
Or even merged into your own empire, assimilating and strengthening the whole.
Afterall, not all versatility and change to your civilization has to come from the inside, sometimes (be it by choice or circumstance) adaptation comes from beyond.
